Like regular expressions, and why

The settings follow the workflow with regular expressions, in this order, but read the comments like LaTeX does.

(?<!\\)%.* → %

The % stays, since it also removes the line break after it, e.g., at the end of a line in a macro definition. A % after \\ (a line break) is a comment, and \% is not.
\n *% *\n → \n

All comment lines in a row are removed, also on the first line, and when they are indented with tabs.
\n *\n *\n → \n\n

One blank line ends a paragraph like several do. Blank lines in verbatim text stay.
[ \t]+%.*$ → nothing

The spaces end the word like the line break does. Only after text on the same line, so that no empty line is left, which would end the paragraph, or be an error in \[ … \]. Spaces after a backslash stay, since the first one is a control space.

E.g., \verb|%|, lstlisting, and \url{a%20b}

Keep magic comments

E.g., % !TEX program = xelatex
